Without going into specific details, I'll guess you're probably using a view or an overcomplicated SQL query to create notifications. Something as low priority as that, I'd put it in a separate database on a separate (virtual) server, and don't attempt looking up ID's across the databases, just duplicate some info. On the write side, adding that change would be minimal, considering there aren't a lot of type of things that create notifications, but on the read site, this would mitigate the attack immediately, especially if you load the notifications asynchronously and maybe just throw an error if it's unavailable.
